Black is the best thermal body in terms of being a absorber or emitter - so even though a layer may be added to make the cooler the darker colour, the benefits of the heat emission may outweigh the losses from adding a layer of plating/paint.
Surface colour has an effect on radiant heat emissions, but CPU heatsinks are so cold (compared to, say, molten salts or space-based fission reactors) that it is likely the only effect a coloured coating would have is the small thermal resistance of the coating itself to conductive heat transfer with air.
A textured coating could have interesting effects, but then you start to get into turbulent vs. laminar flow effects, and you dive down a CFD rabbit-hole and start proscribing fans with tuned CFM performance and stacked-tube flow laminisers.
That's a good point (albeit with so many big words o.o ) In saying that, would a black nickel plating have a negative effect on aluminium fins?
In theory it should, you are adding and extra layer that has a thermal resistance. In practice you won't see any perceivable difference.
