I would like to know if there is any down sides to carryon. Will there be enough padding (less than 2 inches) around the system and what would be the likelihood of the case being sent half way around the world and not on the same plane I am on

The main issue with the carry on option is if they make you check it anyway. The exterior dimensions of the case you linked are really up against the limit of carry on sizes for some airlines. If you are on a full flight they may make you gate check the bag, or they might even see the size of it and make you check it before the gate. At that point you are ending up having to check your bag that you weren't planning on checking.

I have a piece of carry on luggage that I fly from Chicago to New York with regularly that isn't super close to the limit. I end up having to gate check the bag about half of the time anyway.

Maybe there is a more SFF Pelican case that could fit the Ghost :)?

There is another one but it's too thick for carry on and doesn't have wheels

What about needing to pull your sff system or when you go through security. How big of a problem had that been for people. Laptops are easy since they are usually in bags designed to easily remove them. Having a wiwe packed and protected sff system I see being more of a pain.

They didn't used to care in my experience, but for the last year they have been asking me to take it out... it seems like they have changed from laptops/tablets to any sizable electronic device. I usually have to take out my camera, my laptop, and my PC.

What they don't seem to care about is accessories, like keyboards, mice, big headphones, etc. So I don't think it would be a huge hassle to take the PC out as long as it fits in a bin. Realistically its an extra couple seconds :)

Before I go to the airport, I would take the sides off just to make sure they can see everything clearly and a list of items inside the case. If I can carry it on with me, I will have a more durable lock than those TSA ones
