I am building a case like the Hutzy HS and got the GPU flange (finally), and now my problem is the I/O area for the GPU. I can't use the Protocase document because that only shows GPUs on the PCI-E slot. What should I do about the I/O area for the GPU?

But the GPU makers don't stick to the spec, so make sure the cutout is a bit wider towards the PCB for each slot, by about 2-3mm.

Okay, it it okay if I use one big rectangle instead of 2 thin rectangles?
