I think the heatsink only fits one way in this case.I'm assuming the RAM is in the way or something, but would the cooling be even better on the CPU if the fins of the cooler were parallel to the RAM and allowing air to blow up and right through them and out?
No, the bottom fans are within the case. I'm not sure how much room there is remaining to accommodate for the thicker RX560 you mentioned. Too bad I have already dismantled this build, and can't take measurements for you. I needed the 8700K somewhere else :/Do those case fans touch the exterior case of the lone?

The only thing is, on these sheets, there looks to be a slight thickness difference and I am wondering if that means a slightly thicker heatsink and thus a problem doing what you did with those 80mm fans?
