I'm assuming the answer to this is no, but does the gigabyte egpu box work at all over usb 3.1 or 3.1 gen 2?

Thinking about buying the 1080 box, using the 1080 from it in my s4 mini. Was curious if the box would be useful at all say for mining with my 1060 mini, but ryzen doesn't have thunderbolt options and I don't have room for a thunderbolt pcie card in the mini.

The other option would be to use a mini pcie to thunderbolt 3 adapter in place of an m.2, but I don't think such a thing exists right now...

Nope. There's already a significant overhead on Thunderbolt that impairs performance slightly. USB 3.1 C runs at about 1/4 the speed of TB3 and everything else is slower than that. You can run a GPU at x1 speeds over USB like miners do, but it's not suggested for gaming.
