A thermal pad (this is the one I bought) between the rear M.2 SSD and the internal aluminium panel seems like a good idea, especially if you add it at the beginning rather than having to take everything apart.

Even "silent" ramps up fairly early on (maybe that's a good thing). Creating your own curve will tell you what temperature you get at low rpms.

In my case, chassis and CPU fan speeds are controlled by fan curves set in the BIOS.

The processor may have just 16 PCIe 3.0 lanes but the chipset offers additional PCIe lanes (up to 20 of them for Z170) via what they call the DMI 3.0 link to the CPU. The link is equivalent to 4 PCIe 3.0 lanes in terms of speed and is shared with other things.

For a 250-300mm riser card is there a recommended alternative to 3M (expensive) and LiHeat (sold out in the type D configuration)?

MakerBeam corner cubes aren't threaded (probably an obvious point). The Maker Beam system as a whole has potential for testing case ideas although the beams can get in the way if you're trying to minimise dimensions.
